There was an article in a finnish magazine Tekniikka&Talous (Technology&Economy) about the financial compensation of some of the technical directors of F1. I don't have the faintest idea what is their source but here they are anyway:
Patrick Head, technical director, Williams 25 million USD.
Mario Ilien, head designer, Ilmor-Mercedes 17 million USD.
Adrian Newey, technical director, McLaren 3,5 million USD (next year 5,8 million USD).
Ross Brawn, technical director, Ferrari 2,7 million USD.

I think those figures could be true. Patrick Head is making so much becouse he owns a big part of Williams as well as being technical director. Mari Ilien is making quite a lot money.. I don't know if he own ilmor or not.
Newey and Brawn are just employees so they are not making that much money - but still enough for being an engineer.
Anyway their salaries beat the most drivers salaries, but they are at least as important as drivers when it comes to success.
Btw, doesn't Newey belong to MacLaren owners now? I thought that was part of his new deal...

Both Patrick Head and Mario Illien are owners, so their compensation is derived through an appreciation of their equity share in the company, plus direct salary. Head's estimated net worth is about 90 million USD, including his share of Williams, accumulated over his 25 years with the company -- so the 25 million USD a year is misleading and exaggerated.
